a container's upper layer could not be removed

What it means

Every container started from a tree digest has an upper layer under $XDG_STATE_HOME/zbx/containers/<name>, which is kept as long as its run record is. When the record is dropped (zbx keeps the newest 32), or a new run takes the name, the layer is removed, from inside the user's namespace because it holds files owned by subordinate ids. This one could not be removed, and the message names the path and the reason.

Nothing else is affected. After checking that no container uses it, remove the directory by hand from inside a user namespace that maps your subordinate id range, the one zbx itself uses: its files belong to those ids, and the next zbx run with the same container name tries again.
